From what I have heard,

1. The two triangular shape refers to the mountains.
2. The blue border signifies sweat, while red signifies blood.
3. The sun and moon refer to Shah dynasty's "surya-bansha" and "chandra-bansha".

While I like the significance of 1 and 2, I think we should remove 3. I hope that will happen when we become a republic soon.

All u could off done was do a GOOGLE search.
Here is what I found, with references that sound reliable:

It says:
The flag of Nepal is the only national flag which is not rectangular, being based upon two separate pennants which belonged to rival branches of the Rana dynasty, which formerly ruled the country. The two pennants were first joined in the last century, but it was not adopted as the official flag until 1962, when a constitutional form of government was established.
The moon in the upper part represents the royal house. The sun in the lower part symbolizes a branch of the Rana family, members of which acted as prime ministers until 1961.

The charges are now said to represent the hope that Nepal itself will last as long as the sun and the moon. The style of these heavenly bodies was streamlined on December 16, 1962. The coat of arms still portrays these charges with facial features. Crimson is deemed the national color.

Motto on their coat of arms: "The mother and the Mother Earth are more important than the heavenly kingdom."

<< The last sentence is a translation from Janani Janma bhumischa Swarga dapi gariyasi.

I thought, Sun was day, moon was light, blue was peace and red was bravery. Guess I was wrong..Good question.

When did the flag, as it is today, come into existence? Were there previous versions?

Some people are saying that the moon and the sun represents the Shahs and the Ranas but it is only their interpretation after they came to the throne. The truth is, this flag has been there for thousands of years in any hindu temple with a little modification.
And since they were hindus they tended to keep that as our national flag.

THE SHAPE, COLORS AND SYMBOL OF THE FLAG IS MORE OR LESS RELATED TO VEDIC CULTURE (HINDUISM, WHICH I REALLY HATE TO TAG AS) THAN ANYTHING ELSE. BUT CAN BE INTERPRETED AS PER YOUR OWN KNOWLEDGE (OR DESIRE)

THE KIRATIS WERE ANCIENT THAN THE SHAHS SO THEY MUST HAVE HAD OTHER FLAGS. DOESN'T MATTER MUCH. I WOULD CARE MORE ABOUT THE WELL BEING OF NEPALI AT THE PRESENT THAN ANYTHING ELSE. EVERYTHING ELSE IS IRRELEVANT TO ME.

See carefully and notice the moon, the sun. How they have changed over time.

As given in http://www.worldstatesmen.org/Nepal.html, I wonder if the history of Nepal can be summed up by the history of Kathmandu Valley only. And the website claims that Nepal was a De facto British protectorate from 1816 to 1923 (well Ranas were in good terms with British, but that doesn't imply they(Brits) were superior power running Nepal). Also, it says from 1792 - 1908, Nepal was tributary of China. How come they distort the history of Nepal in such a way? Lousy website.

The site sucks, man.
They didn't even name the kings of Gorkhas fully and just addressing the names of rulers can't be accounted as a full history of Nepal.
So may be the flag was so in the past, but I don't know where the hell did they get that from?
That flag and the flag we find in temples are just differernt.
