I am looking forward to build the website.I know I can get lot of 3rd party application to facilitate transaction outside Nepal(like Paypal).Do you know any application that can be used to make payment using Debit Card issued in nepal? What about online Bank Account payment(Payment by your bank account)?

Nepalese govt. doesn't allow any transactions involving Dollar bills unless you open a "dollar account". So, you can't use paypal or similar services.

Couple of months ago, I heard a  news about Nepal's first payment gateway https://esewa.com.np/ . But I'm wondering if they are real payment gateway like Paypal.  Below is the info. from their website. What is eSewa? The safer, easier way to pay online. Pay without exposing credit card number, bank account number to the merchant. Speed through checkout while shopping online. Is eSewa Free? There is no charge to open an eSewa account and to transfer money from your bank account to your eSewa Account. There are fees in other cases, such as: Receiving payment for goods and services. Receiving payments made using a debit or credit card. Why eSewa? eSewa is the safer, easier way to pay. Use your credit card/Bank account with eSewa, and get all the benefits - without exposing your bank account/card number. Plus, check out with just a few clicks. Secure Bank Account/Credit card numbers are never exposed to the seller. 100% protection against any unauthorized payments sent from your account. Every purchase confirmed with an email receipt. Convenient Speed through checkout with one account, one password across multiple sites. Pay with your credit card, debit card, or bank account. Your choice. Accepted on Web sites within Nepal only.
