Getting Thai visa shouldn't be a problem, and I don't think Malaysia will be a problem either. Start from Bangkok - spend a day or 2 there and head to places like Chiang Mai. After Chiang Mai, go to Karabi and Phuket. From Phuket you can easily go to Singapore, spend a a few days there from there go to Malaysia (very easy travel). In Malaysia look around KL, Penang and kotaKinabalu. If you only want to restrict yourself to Thailand and Malaysia the easiest way will be start from Bangkok. Then fly from Bangkok to KL using AirAsia (you should book it online before leaving and you can get some really amazing deals for Bangkok to KL flights). I do suggest you go to S'pore as well. You can really get great deals for S'pore. For example hotel (2 nights/3days) and ticket (return) for a person is about $100.
